Yes, link-local IP address are supported. From the VirtualBox? point of view these addresses are barely distinguishable from normal ones. Most probably your problem is related to some changes in IP addresses or routing. Could it be related to your other question, the one regarding host-only interface ownership? Host interfaces are system-wide. This applies to vboxnet host-only interfaces as well. If another user changes an IP address of vboxnetX interface in VirtualBox settings, it may replace the link-local IP address the interface had previously with that new user-configured address. When networking was broken, did you check the addresses on both the host and the guest?
Btw, what are the platforms for the host and the guests?
